Disentangling hexaploid genetics : towards DNA-informed breeding for postharvest performance in chrysanthemum

DNA-informed selection can strongly improve the process of plant breeding. It requires the detection of DNA polymorphisms, calculation of genetic linkage, access to reliable phenotypes and methods to detect genetic loci associated with phenotypic traits of interest. Cultivated chrysanthemum is an outcrossing hexaploid with an unknown mode of inheritance. This complicates the development of resources and methods that enable the detection of trait loci. Postharvest performance is an essential trait in chrysanthemum, but is difficult to measure. This makes it an interesting but challenging trait to phenotype and detect associated genetic loci. In this thesis I describe the development of resources and methods to enable phenotyping for postharvest performance, genetic linkage map construction and detection of quantitative trait loci in hexaploid chrysanthemum.

Postharvest performance is a complicated trait because it is related to many different disorders that reduce quality. One of these disorders in chrysanthemum is disk floret degreening, which occurs after long storage. In chapter 2, we show that degreening can be prevented by feeding the flower heads with sucrose, suggesting carbohydrate starvation plays a role in the degreening process. To investigate the response to carbohydrate starvation of genotypes with different sensitivity to disk floret degreening, we investigated the metabolome of sugar-fed and carbohydrate-starved disk florets by 1H-NMR and HPAEC. We show that the metabolome is severely altered at carbohydrate starvation. In general, starvation results in an upregulation of amino acid and secondary metabolism. Underlying causes of genotypic differences explaining variation in disk floret degreening in the three investigated genotypes remained to be elucidated, but roles of regulation of respiration rate and camphor metabolism were posed as possible candidates.

In chapter 3, disk floret degreening was found to be the most important postharvest disorder after 3 weeks of storage among 44 white chrysanthemum cultivars. To investigate the inheritance of disk floret degreening, we crossed two genotypes with opposite phenotypic values of both disk floret degreening and carbohydrate content to obtain a population segregating for disk floret degreening. To phenotype the cultivar panel and the bi-parental population precisely and in a high throughput manner, we developed a method that quantified colour of detached capitula over time. This method was validated with visual observations of disk floret degreening during vase life tests. In a subset of the bi-parental population we measured carbohydrate content of the disk florets at harvest. The amount of total carbohydrates co-segregated with sensitivity to degreening, which shows that the difference in disk floret degreening sensitivity between the parents could be explained by their difference in carbohydrate content. However, the correlation was rather weak, indicating carbohydrate content is not the only factor playing a role.

In order to develop resources for DNA-informed breeding, one needs to be able to characterize DNA polymorphisms. In chapter 4, we describe the development of a genotyping array containing 183,000 single nucleotide polymorphisms (SNPs). These SNPs were acquired by sequencing the transcriptome of 13 chrysanthemum cultivars. By comparing the genomic dosage based on the SNP assay and the dosage as estimated by the read depth from the transcriptome sequencing data, we show that alleles are expressed conform the genomic dosage, which contradicts to what is often found in disomic polyploids. In line with this finding, we conclusively show that cultivated chrysanthemum exhibits genome-wide hexasomic inheritance, based on the segregation ratios of large numbers of different types of markers in two different populations.

Tools for genetic analysis in diploids are widely available, but these have limited use for polyploids. In chapter 5, we present a modular software package that enables genetic linkage map construction in tetraploids and hexaploids. Because of the modularity, functionality for other ploidy levels can be easily added. The software is written in the programming language R and we named it polymapR. It can generate genetic linkage maps from marker dosage scores in an F1 population, while taking the following steps: data inspection and filtering, linkage analysis, linkage group assignment and marker ordering. It is the first software package that can handle polysomic hexaploid and partial polysomic tetraploid data, and has advantages over other polyploid mapping software because of its scalability and cross-platform applicability.

With the marker dosage scores of the bi-parental F1 population from the genotyping array and the developed methods to perform linkage analysis we constructed an integrated genetic linkage map for the hexaploid bi-parental population described in chapter 3 and 4. We describe this process in chapter 6. With this integrated linkage map, we reconstructed the inheritance of parental haplotypes for each individual, and expressed this as identity-by-descent (IBD) probabilities. The phenotypic data on disk floret degreening sensitivity that was acquired as described in chapter 3, was used in addition to three other traits to detect quantitative trait loci (QTL). These QTL were detected based on the IBD probabilities of 1 centiMorgan intervals of each parental homologue. This enabled us to study genetic architecture by estimating the effects of each separate allele within a QTL on the trait. We showed that for many QTL the trait was affected by more than two alleles.

In chapter 7, the findings in this thesis are discussed in the context of breeding for heterogeneous traits, the implications of the mode of inheritance for breeding and the advantages and disadvantages of polyploidy in crop breeding. In conclusion, this thesis provides in general a significant step for DNA-informed breeding in polysomic hexaploids, and for postharvest performance in chrysanthemum in particular.

During the last 35 years, hardly any breeding has been done in the button mushrooms (Agaricus bisporus). The fact that no new varieties are generated directed to trends in the food market has caused a slowly decrease in mushroom consumption in the Netherlands and in Europe. The hurdles for generating new varieties are difficulties in breeding and protection of new varieties. These hurdles are now nearly tackled and it is time to generate new varieties. One issue that has never been addressed is taste. The collection of Plant Breeding Wageningen UR contains a large number of strains of the button mushroom with a large genetic variation. In previous research this collection has been genotyped and a small selection of genetically different strains has been made. In 2014 these strains were cultivated along two different methods that were likely to cause differences in taste. Atempts were made to link the results from the taste panel to the metabolite concentrations. Even though it is a relatively small dataset, some correlations can be found for the taste attributes Firmness, Gummi and Boiled Egg and for the metabolites Alanine, Arginine and Proline.

Experiments described in this report were performed to increase the accuracy of the analysis of the biological efficiency of Agaricus bisporus strains. Biological efficiency is a measure of the efficiency with which the mushroom strains use dry matter in the compost to produce mushrooms (expressed as dry matter produced).

Het hier beschreven onderzoek werd uitgevoerd in de proefboomgaard van PPO-Wageningen UR in Randwijk Daarvoor werd gebruik gemaakt van een volgroeid gewas Conference, waarop in 2012 een bemestingsproef was gestart waarbij de fosfaat- en stikstofgift werden gevarieerd. Op drie bemestingsregiems in die proef werd in 2013 en in 2014 het optreden van perenbladvlo gemeten. Op 13 juni 2013 had de behandeling N-hoog betrouwbaar meer perenbladvloeieren en -larven dan N-laag. N-middel was niet betrouwbaar verschillend van de beide andere behandelingen. De bemestingsbehandelingen hebben in de periode 2012 - 2014 geen verschil in productie tot gevolg gehad. Wel werd bij behandeling N-middel, die een grote fosfaat- (en stikstof-) bladbemesting kreeg, na lange bewaring een hogere hardheid vastgesteld. Dit kon worden verklaard door het effect van de fosfaatbladvoeding

Met een consortium van bedrijven en kennisinstellingen is onderzoek uitgevoerd naar grenswaarden voor de gasvormige componenten ethyleen en ethanol welke geproduceerd worden voor en tijdens de opslag van hardfruit. De ethyleen productie na de oogst kan mogelijk gebruikt worden als een rijpingsindicator voor partijen of cellen fruit. Deze componenten kunnen zich ook ophopen in de CA (controlled atmosphere) bewaring van appelen en peren en hebben ook tijdens de bewaring ook een duidelijke relatie met de kwaliteit van het product. Tevens is voor ethyleen een prototype ethyleen meter ontwikkeld.

In the cultivation of amaryllis cut flowers the current energy consumption is around 25 to 30 m³/m² per year. Research into reducing energy consumption using a second energy screen and an energy-efficient climate control strategy was carried out in Bleiswijk, The Netherlands. When the air in the greenhouse became too humid, the vents above the closed screens were opened. If this did not have the required effect the upper energy screen was slightly opened and if this was not enough both energy screens were opened. The normally applied minimum pipe temperature setting was eliminated. Together with growers and a crop advisor the climate and energy consumption were monitored and adjusted if necessary. After correction for differences in weather conditions and heating setpoint 2,6 m³ of natural gas per m2 (13 was saved compared to the energy consumption in the same greenhouse with only one energy screen and standard climate control in the preceding year. No adverse effects on the crop and the shelf life of cut flowers has been noticed.

Various quality parameters of strawberries can be improved by the application of extra LED lighting on the plants and fruits during cultivation. This is the finding of the demonstration of IDC Flavour in Bleiswijk in the autumn of 2014. The demonstration was performed with two common cultivars, Elsanta and Sonata. Three different illumination treatments were applied during cultivation.

Protected cultivation in Ghana is relatively small, though public and private interest is rapidly increasing. This report presents a quick scan of the sector, with a focus on business opportunities. From a value chain perspective, inadequate access to inputs, low production levels, poor storage facilities and low product quality are the main limitations. Key factors to improve the situation are: a) a country-wide seed supply system that makes available high quality cultivars, b) the availability of biological control agents, c) a greenhouse design that is suitable for the local, hot climate, d) a healthy growing medium, and e) well-trained management and staff. Business opportunities are: a) greenhouses adapted to the local climate, greenhouse equipment, solar energy, sensors and data loggers, and a local industry fabricating and maintaining goods, b) variety trials and hybrid varieties, and c) integrated pest management and biological control.

Dutch roses can’n always guarantee a vase life of seven days. A study was conducted in the winters 2012/2013 and 2013/2014 in eight roos nurseries in order to find ways to improve the vase life in the critical period (winter). Four nurseries cultivated the variety Red Naomi! and four Avalanche+. For the study collaborated growers, FloraHolland, Wageningen UR Greenhouse Horticulture and Wageningen UR LEI. Financial support was granted by the Topsector T & U (Ministry of EL & I). The vase life of the roses varied between 3.5 and 17.7 days. Differences were found among the growers in vase life, bud opening, the occurrence of leaf and Botrytis problems, and the Botrytis spore pressure in the greenhouse. An explanation for these differences is found in greenhouse climate parameters: For Red Naomi! a decrease in vase life is explained mainly by high average humidity and little temperature fluctuations > 1°C . For Avalanche+ the differences in vase life are explained by the length of the dark period and the RV: the longer the dark period, and the lower the RH, the better the vase life. Bud opening is in both varieties explained and negatively impacted by RV’s higher than 93%. The vase life results are representative of the average quality of Dutch roses, as they correlate well with those of the FloraHolland project “vase life tested”. This correlation will be useful for the proposed implementation in practice.

This report describes the results of a screening of genetically diverse strains of mushroom Agaricus bisporus for differences in taste. Eight different strains were grown on regular commercial compost and casing soil. Two of these strains were also grown on a casing with calcium chloride added to increase osmotic value. The intension was to increase the dry matter content of the mushrooms that might affect the “bite” sensation of mushrooms.

Begin maart 2013 zijn amaryllisbollen geplant en vanaf mei 2013 zijn drie behandelingen gestart: Hergebruik drainwater na UV-ontsmetting. Hergebruik drainwater na geavanceerde oxidatie (=waterstofperoxide én UV-ontsmetting) om groeiremmende stoffen af te breken en een Controlehandeling zonder recirculatie. Het doel van dit project is om in een praktijkpilot een innovatief systeem voor realtime management van productkwaliteit in de keten te ontwikkelen en toe te passen. Het systeem bestaat uit verschillende applicaties ('business apps') die ketenpartners in de bloemen- en plantenketen ondersteunen bij het beheersen van de condities die van invloed zijn op de kwaliteit van producten gedurende de gehele naoogstfase van producent tot retailer. Toepassing van deze applicaties leidt tot een hogere kwaliteit van het product bij de eindgebruiker, minder uitval, lagere logistieke kosten door betere capaciteitsbenutting en kortere lead-times.

The preservation of product quality in the marketing chain is of great importance for the final financial result of all stakeholders and consumer satisfaction. Improve product quality management requires an understanding of the various aspects of product and requires the availability of techniques to measure quality in an easy and objective way. The aim of the study was to obtain more insight of the effect of both pre-and post-harvest factors on the quality of tomatoes as experienced by the consumer.

In this dissertation, the effect of growing conditions (especially in closed greenhouses) on post-harvest quality of different tomato varieties was discussed. It was also examined the effects of storage of fruits at low temperatures. For the measurement of volatile aroma compounds, essential for the taste, a new method was developed based on PTR-MS coupled to an “artificial mouth”. In this manner, the aroma substances profile could be measured as that released into the mouth during eating of the tomatoes. Cold storage leads to a rapid decrease of important flavor substances, and also shows the connection with the depletion of compounds important for the color red mainly lycopene. After warming up, not all flavors back to previous levels and less desirable substances (off-flavors) are also produced. The results provide guidance on how the cold tolerance of the varieties can be improved.

Het onderzoek is gericht op de teelt van rode bessen voor de lange bewaring. In overleg met de telers worden verschillende strategieën opgesteld. Deze strategieën worden getest ten opzichte van het praktijkschema van de teler. Bij de pluk worden de residu-gehaltes van de vruchten bij de verschillende strategieën bepaald. Van de verschillende behandelingen (strategieën) wordt het effect op de bewaarkwaliteit bepaald (lange bewaring).

In een aantal laanboomsoorten ondervindt de boomkwekerijsector in toenemende mate problemen met stamschade door hout- en bastboorders. Vooral het geslacht Quercus wordt in dit verband vaak genoemd. Bomen met duidelijke symptomen (gaatjes) zijn grotendeels onverkoopbaar en dit leidt dus tot aanzienlijke financiële schade in de laanboomsector. Mogelijke oplossingen (insectenvallen, bestrijdingsprotocollen, preventietechnieken) zijn niet of beperkt ontwikkeld.
