Immunogenicity in Rabbits of Virus-Like Particles from a Contemporary Rabbit Haemorrhagic Disease Virus Type 2 (GI.2/RHDV2/b) Isolated in The Netherlands

Rabbit haemorrhagic disease virus (RHDV) type 2 (GI.2/RHDV2/b) is an emerging pathogen in wild rabbits and in domestic rabbits vaccinated against RHDV (GI.1). Here we report the genome sequence of a contemporary RHDV2 isolate from the Netherlands and investigate the immunogenicity of virus-like particles (VLPs) produced in insect cells. RHDV2 RNA was isolated from the liver of a naturally infected wild rabbit and the complete viral genome sequence was assembled from sequenced RT-PCR products. Phylogenetic analysis based on the VP60 capsid gene demonstrated that the RHDV2 NL2016 isolate clustered with other contemporary RHDV2 strains. The VP60 gene was cloned in a baculovirus expression vector to produce VLPs in Sf9 insect cells. Density-gradient purified RHDV2 VLPs were visualized by transmission electron microscopy as spherical particles of around 30 nm in diameter with a morphology resembling authentic RHDV. Immunization of rabbits with RHDV2 VLPs resulted in high production of serum antibodies against VP60, and the production of cytokines (IFN-γ and IL-4) was significantly elevated in the immunized rabbits compared to the control group. The results demonstrate that the recombinant RHDV2 VLPs are highly immunogenic and may find applications in serological detection assays and might be further developed as a vaccine candidate to protect domestic rabbits against RHDV2 infection.

This annual report present the results of post-mortem examinations of porpoises (Phocoena phocoena) in 2018. In 2018, 50 dead harbour porpoises were examined: 32 males and 18 females, including 16 adults, 31 juveniles and 3 neonates. Most of the harbour porpoises examined died as a result of infectious diseases and grey seal attacks (both 28%), followed by probable bycatch (16%).

Spinach (Spinacia oleracea L.) is a highly nutritious leafy vegetable and an economically important food crop. The wild species S. turkestanica Iljin and S. tetrandra Steven ex M. Bieb. are inter-fertile with cultivated spinach and constitute important sources of novel characters to improve spinach varieties, such as for their resistance to pests and diseases. Despite their relevance in plant breeding, S. turkestanica and S. tetrandra are poorly represented in genetic resources collections. Among the reasons for these collection gaps are the difficulties in propagating these species ex situ. Here we report on the results of collecting expeditions for S. turkestanica in Central Asia and for S. tetrandra in the Trans-Caucasus, which were organized by the Dutch gene bank in collaboration with several breeding companies. Furthermore, we also present efficient protocols for the ex situ regeneration of these species. These protocols were used to successfully regenerate 66 S. turkestanica and 36 S. tetrandra samples from the collecting expeditions. These new accessions fill up important collection gaps in ex situ conserved genetic resources of spinach and can be used for exploitation in crop improvement.

Sequence-based typing of Francisella tularensis has led to insights in the evolutionary developments of tularemia. In Europe, two major basal clades of F. tularensis subsp. holarctica exist, with a distinct geographical distribution. Basal clade B.6 is primarily found in Western Europe, while basal clade B.12 occurs predominantly in the central and eastern parts of Europe. There are indications that tularemia is geographically expanding and that strains from the two clades might differ in pathogenicity, with basal clade B.6 strains being potentially more virulent than basal clade B.12. This study provides information on genotypes detected in the Netherlands during 2011–2017. Data are presented for seven autochthonous human cases and for 29 European brown hares (Lepus europaeus) with laboratory confirmed tularemia. Associated disease patterns are described for 25 European brown hares which underwent post-mortem examination. The basal clades B.6 and B.12 are present both in humans and in European brown hares in the Netherlands, with a patchy geographical distribution. For both genotypes the main pathological findings in hares associated with tularemia were severe (sub)acute necrotizing hepatitis and splenitis as well as necrotizing lesions and hemorrhages in several other organs. Pneumonia was significantly more common in the B.6 than in the B.12 cases. In conclusion, the two major basal clades present in different parts in Europe are both present in the Netherlands. In hares found dead, both genotypes were associated with severe acute disease affecting multiple organs. Hepatitis and splenitis were common pathological findings in hares infected with either genotype, but pneumonia occurred significantly more frequently in hares infected with the B.6 genotype compared to hares infected with the B.12 genotype.

Tijdens de jaarlijkse najaarsbijeenkomst van Stichting de Oerakker op 22 november 2018 heeft Obe Bootsma afscheid genomen als voorzitter. Rob Plomp werd gepresenteerd als de nieuwe voorzitter. Daarnaast werden er voor de 40 deelnemers interessante presentaties en workshops gegeven, die aanleiding gaven tot veel discussie.

An overview of the developments in Allium genetic resources during the past 25 years is presented in this chapter. A first important development has been the introduction and further development of web-based genebanking information systems (e.g. GENESYS, PLANTSEARCH), which facilitated the exchange of data to a large extent between Allium collection holders worldwide. These information systems made it possible to obtain an overview of the Allium genetic resources managed worldwide and identify the gaps in collections which still need to be filled, especially in the face of the ongoing genetic erosion. A second important area of progress has been the development of new methods for the maintenance of Allium germplasm, especially cryopreservation. This method has made it possible to maintain Allium accessions in a cheap and effective way. The method is especially important for the conservation of vegetatively maintained germplasm. Other developments in Allium genebanking are the improvement of the health status of the germplasm kept in the collections and the continuing characterization and evaluation of germplasm, which stimulates the utilization of the Allium genetic resources held in genebanks. Significant changes could also be observed with respect to acquisition and exchange of plant genetic resources due to many and complex new regulations on the legal and organizational levels due to the adoption of the CBD and IT-PGRFA by many countries. It makes the handling of the plant accessions safer and more consistent but also more circumstantial. Finally, we need to underline that in an increasingly changing world with all the threats of genetic erosion and extinction due to disappearance of traditional cultivation methods, devastation of our environment and climatic change, the conservation of genetic resources is of prime importance for agriculture. Especially for breeders, a highly diverse genepool of a crop plant is an invaluable treasure. The importance to keep this treasure will no doubt become even more important in the future.

Het Ministerie van Landbouw, Natuur en Voedselkwaliteit (LNV) beoogt invulling te geven aan een lijst met diersoorten die door eenieder in of om het huis gehouden mogen worden (‘de Positieflijst’).
Daartoe heeft LNV in de herfst van 2017 een groep onafhankelijke wetenschappelijk deskundigen gevraagd op persoonlijke titel te participeren in een Wetenschappelijke Adviescommissie Positieflijst (WAP).
LNV heeft de WAP de opdracht verstrekt om te adviseren over een vereenvoudigde, wetenschappelijk valide, toetsingskader voor de positieflijst huisdieren. Randvoorwaarden hierbij zijn dat de systematiek voldoende goed uitvoerbaar is (eenvoudig, tijd- en kostenefficiënt) én dat de systematiek voldoet aan de Nederlandse en Europese wettelijke vereisten en aan wetenschappelijke validiteit.
De taken van de adviescommissie bestaan uit:
• het ontwikkelen van het toetsingskader;
• het opstellen van inhoudelijke criteria als onderscheidende basis voor het toetsingskader;
• de wetenschappelijke onderbouwing van de criteria van het toetsingskader;
• de onderlinge weging van de criteria.
Het resultaat van deze opdracht is een advies over een toetsingskader dat wetenschappelijk goed is onderbouwd en praktisch bruikbaar is om diersoorten naar potentiële risico’s te identificeren en vervolgens te ordenen. De systematiek dient te kunnen worden toegepast op zoogdieren, maar kan tevens als basis dienen voor de beoordeling van vogels, reptielen en amfibieën.
LNV heeft de WAP gevraagd de intrinsieke waarde, zoals omschreven in de Wet Dieren, als uitgangspunt te nemen bij de ontwikkeling van het toetsingskader. Het welzijnsbegrip in het toetsingskader omvat, naast diergezondheid, ook de mogelijkheid om natuurlijk gedrag te vertonen en de fysieke integriteit.
De beoordeling volgens het toetsingskader leidt tot een lijst van diersoorten die zijn gerangschikt naar potentiële risico’s voor dierenwelzijn/diergezondheid en voor gevaar (zoönosen, letsel) voor mens en dier.

Genebanks aim to optimize their storage conditions in order to postpone seed ageing as long as possible. As most genebanks have a relatively short life history, empirical data about seed longevity during ex situ storage are almost absent. Based on seed characteristics, theoretical predictions indicate that cereal seeds can be stored without substantial loss of viability for time periods exceeding 100 years, even under temperatures of a few degrees above zero. Here we present the results of a germination study in wheat and barley, comparing genebank seed samples maintained at different temperatures for 23–33 years. Wheat and barley seed samples stored at −20°C showed a mean germination of 94% and 90%, respectively, indicating no loss of the initial viability determined for the accessions prior to introduction in the collection. Seed samples maintained at 4°C showed a mean germination of 62% for wheat and 75% for barley. In addition to the observed loss of viability, the 4°C samples also showed a loss in vigour as the time period to reach their final germination was about twice as long compared to the −20°C samples. A subset of the wheat accessions tested in 2011 were retested in 2017, showing further reduction in mean germination to 35% for the 4°C samples, while the −20°C samples remained stable at 95%. Several 4°C samples were even close to a complete loss of viability. Considering that wheat and barley are generally regarded as good maintainers, the rapid loss of seed viability observed in the present study indicates that the ex situ seed storage of genetic resources at 4°C should be treated with caution by genebanks, particularly when used for long-term conservation.
A comparison of UVb compact lamps in enabling cutaneous vitamin D synthesis in growing bearded dragons

The effect of exposure to different UVb compact lamps on the vitamin D status of growing bearded dragons (Pogona vitticeps) was studied. Forty-two newly hatched bearded dragons (<24 h old) were allocated to six treatment groups (n = 7 per group). Five groups were exposed to different UVb compact lamps for two hours per day, with a control group not exposed to UVb radiation. At 120 days of age, blood samples were obtained and concentrations of 25(OH)D3, Ca, P and uric acid were determined. In addition, plasma 25(OH)D3 concentration was determined in free-living adult bearded dragons to provide a reference level. Only one treatment resulted in elevated levels of 25(OH)D3 compared to the control group (41.0 ± 12.85 vs. 2.0 ± 0.0 nmol/L). All UVb-exposed groups had low 25(OH)D3 plasma levels compared to earlier studies on captive bearded dragons as well as in comparison with the free-living adult bearded dragons (409 ± 56 nmol/L). Spectral analysis indicated that all treatment lamps emitted UVb wavelengths effective for some cutaneous vitamin D synthesis. None of these lamps, under this regime, appeared to have provided a sufficient UVb dose to enable synthesis of plasma 25(OH)D3 levels similar to those of free-living bearded dragons in their native habitat.

This annual report present the results of post-mortem examinations of porpoises (Phocoena phocoena) in 2017. One of the main objectives of the research is to quantify human-induced causes of death. In 2017, 55 dead harbour porpoises were examined: 25 males and 30 females, including 22 adults, 26 juveniles and 7 neonates. Most of the harbour porpoises examined died as a result of infectious diseases (36%), bycatch (20%) or grey seal attacks (18%). The proportion of animals dying of infectious diseases was higher in 2017 than in previous years.

Degus (Octodon degus) are prone to develop dental disease with deleterious health effects. The two studies reported here aimed to determine the prevalence of dental disorders in degus and to identify and evaluate diagnostic tools for determination of prognosis of these disorders. In study A, health data from 225 degus at AAP, Rescue Center for Exotic Animals in the Netherlands, were collated and the prevalence of dental disorders and differences in sex and age at clinical onset of symptoms associated with dental disorders were described. The prevalence was 34.7 per cent and higher (P<0.01) in males than in females. The occurrence of cheek teeth malocclusion was highly positively (P<0.0001) correlated to mortality. In study B, 36 skulls were examined by macroscopic evaluation, radiography and histology. Additionally, the calcium:phosphorus (Ca:P) of mandibular bone in degus with and without dental disorders were determined. There was no significant (P=0.10) difference in Ca:P between the two groups. Quantifying mandibular apical cheek teeth elongation via macroscopic evaluation was highly correlated (P<0.01) to the results obtained via radiography. Examination for apical elongation by palpation and diagnostic imaging should be included in routine health monitoring of degus. Apical elongation appeared to develop before coronal elongation and when cheek teeth malocclusion occurred, prognosis for recovery of dental disease was poor.

Tularaemia, a disease caused by the bacterium Francisella tularensis, is a re-emerging zoonosis in the Netherlands. After sporadic human and hare cases occurred in the period 2011 to 2014, a cluster of F. tularensis-infected hares was recognised in a region in the north of the Netherlands from February to May 2015. No human cases were identified, including after active case finding. Presence of F. tularensis was investigated in potential reservoirs and transmission routes, including common voles, arthropod vectors and surface waters. F. tularensis was not detected in common voles, mosquito larvae or adults, tabanids or ticks. However, the bacterium was detected in water and sediment samples collected in a limited geographical area where infected hares had also been found. These results demonstrate that water monitoring could provide valuable information regarding F. tularensis spread and persistence, and should be used in addition to disease surveillance in wildlife.

This annual report presents the results of post-mortem examinations of porpoises stranded on the Dutchcoast. One of the main objectives of the research is to quantify human-induced causes of death. In 2016, 55dead harbour porpoises were examined: 31 males and 24 females, including 14 adults, 33 juveniles and 8neonates. Most of the harbour porpoises examined died as a result of grey seal attacks (31%), infectiousdiseases (29%) or food shortage (18%). Bycatch was the cause of death in 11% of the harbour porpoisesexamined

Comparative genomics of campylobacter iguaniorum to unravel genetic regions associated with reptilian hosts

Campylobacter iguaniorum is most closely related to the species C. fetus, C. hyointestinalis, andC. lanienae. Reptiles, chelonians and lizards in particular, appear to be a primary reservoir of this Campylobacter species. Here we report the genome comparison of C. iguaniorumstrain 1485E, isolated from a bearded dragon (Pogona vitticeps), and strain 2463D, isolated froma green iguana (Iguana iguana), with the genomes of closely related taxa, in particular with reptile-Associated C. fetus subsp.Testudinum. In contrast to C. fetus, C. iguaniorum is lacking an S-layer encoding region. Furthermore, a defined lipooligosaccharide biosynthesis locus, encoding multiple glycosyltransferases and bounded by waa genes, is absent from C. iguaniorum. Instead, multiple predicted glycosylation regionswere identified inC. iguaniorum.One of these regions is>50 kb withdeviantG+Ccontent, suggesting acquisition via lateral transfer. These similar, but non-homologous glycosylation regions were located at the same position on the genome in both strains. Multiple genes encoding respiratory enzymes not identified to date within the C. fetus clade were present. C. iguaniorum shared highest homology with C. hyointestinalis and C. fetus. As in reptile-Associated C. fetus subsp.Testudinum, a putative tricarballylate catabolism locus was identified. However, despite colonizing a shared host, no recent recombination between both taxa was detected. This genomic study provides a better understanding of host adaptation, virulence, phylogeny, and evolution of C. iguaniorum and related Campylobacter taxa.

Toll-like receptors (TLR) are ancient innate immune receptors crucial for immune homeostasis and protection against infection. TLRs are present in mammals, birds, amphibians and fish but have not been functionally characterized in reptiles despite the central position of this animal class in vertebrate evolution. Here we report the cloning, characterization, and function of TLR5 of the reptile Anolis carolinensis (Green Anole lizard). The receptor (acTLR5) displays the typical TLR protein architecture with 22 extracellular leucine rich repeats flanked by a N-and C-terminal leucine rich repeat domain, a membrane-spanning region, and an intracellular TIR domain. The receptor is phylogenetically most similar to TLR5 of birds and most distant to fish TLR5. Transcript analysis revealed acTLR5 expression in multiple lizard tissues. Stimulation of acTLR5 with TLR ligands demonstrated unique responsiveness towards bacterial flagellin in both reptile and human cells. Comparison of acTLR5 and human TLR5 using purified flagellins revealed differential sensitivity to Pseudomonas but not Salmonella flagellin, indicating development of species-specific flagellin recognition during the divergent evolution of mammals and reptiles. Our discovery of reptile TLR5 fills the evolutionary gap regarding TLR conservation across vertebrates and provides novel insights in functional evolution of host-microbe interactions.

During sampling of reptiles for members of the class Epsilonproteobacteria, strains representing a member of the genus Campylobacter not belonging to any of the established taxa were isolated from lizards and chelonians. Initial amplified fragment length polymorphism, PCR and 16S rRNA sequence analysis showed that these strains were most closely related to Campylobacter fetus and Campylobacter hyointestinalis. A polyphasic study was undertaken to determine the taxonomic position of five strains. The strains were characterized by 16S rRNA and atpA sequence analysis, matrix-assisted laser desorption ionization time-of-flight (MALDI-TOF) mass spectrometry and conventional phenotypic testing. Whole-genome sequences were determined for strains 1485ET and 2463D, and the average nucleotide and amino acid identities were determined for these strains. The strains formed a robust phylogenetic clade, divergent from all other species of the genus Campylobacter. In contrast to most currently known members of the genus Campylobacter, the strains showed growth at ambient temperatures, which might be an adaptation to their reptilian hosts. The results of this study clearly show that these strains isolated from reptiles represent a novel species within the genus Campylobacter, for which the name Campylobacter iguaniorum sp. nov. is proposed. The type strain is 1485ET (=LMG 28143T=CCUG 66346T).

Niche modelling software can be used to assess the probability of detecting a population of a plant species at a certain location. In this study, we used the distribution of the wild relatives of lettuce (Lactuca spp.) to investigate the applicability of Maxent species distribution models for collecting missions. Geographic origin data of genebank and herbarium specimens and climatic data of the origin locations were used as input. For Lactuca saligna, we varied the input data by omitting the specimens from different parts of the known distribution area to assess the robustness of the predicted distributions. Furthermore, we examined the accuracy of the modelling by comparing the predicted probabilities of population presence against recent expedition data for the endemic Lactuca georgica and the cosmopolitan Lactuca serriola. We found Maxent to be quite robust in its predictions, although its usefulness was higher for endemic taxa than for more widespread species. The exclusion of occurrence data from the perceived range margins of the species can result in important information about local adaptation to distinct climatic conditions. We discuss the potential for enhanced use of Maxent in germplasm collecting planning.

A ranavirus associated with mass mortalities in wild water frogs (Pelophylax spp.) and other amphibians in the Netherlands since 2010 was isolated, and its complete genome sequence was determined. The virus has a genome of 107,772 bp and shows 96.5% sequence identity with the common midwife toad virus from Spain.

On July 4th 2013 a dead subadult female wolf-like canid was found by the roadside between Luttelgeest and Marknesse in the Noordoostpolder in the central part of the Netherlands. As the last observations of wild wolves in the Netherlands date back to 1869 the discovery of this animal generated a lot of media attention. European wolf populations have been expanding since the 1950s and the first packs recently established themselves in Germany in geographic proximity of the Dutch border, so natural re-appearance of the species in the Netherlands seemed likely. We investigated the taxonomy of the animal, its geographical origin, and its most recent history. Macroscopic and biochemical analyses of the dead animal convincingly showed that it was a purebred wolf, related to populations from eastern Europe. Bullet impacts and shattered fragments found in the chest and flank, and a discrepancy between the timing of the post mortem and rigor mortis intervals indicated that this wolf was shot prior to illegal transport to the Netherlands. The wolf fed on beaver in either the Carpathian mountains or the Eifel which is too far for the animal to have walked from by itself within the 24 hours needed to digest its last meal. These geographical areas are the only regions where haplotypes and 87Sr/86Sr isotopes retrieved from both the dead wolf and the beaver remains in its stomach co-occur. We therefore conclude that the first Dutch wolf found in the Netherlands in 150 years did not enter the Netherlands by itself but sadly proved to be the victim of wildlife crime. Tularaemia has not been reported in Dutch wildlife since 1953. To enhance detection, as of July 2011, brown hares (Lepus europaeus) submitted for post-mortem examination in the context of non-targeted wildlife disease surveillance, were routinely tested for tularaemia by polymerase chain reaction (PCR). Francisella tularensis subspecies holarctica infection was confirmed in a hare submitted in May 2013. The case occurred in Limburg, near the site of the 1953 case. Further surveillance should clarify the significance of this finding.

Vitamin D deficiency can lead to several health problems collectively called metabolic bone disease (MBD). One commonly kept reptile species prone to develop MBD if managed incorrectly is the bearded dragon (Pogona vitticeps). This study aimed to determine the extent to which adult female bearded dragons fed a diet low in vitamin D can use stored vitamin D and its metabolites to maintain plasma 25(OH)D(3) and 1,25(OH)(2)D(3) concentrations after discontinuing UVb exposure. Blood samples of healthy adult female bearded dragons, exposed to UVb radiation for over 6 months were collected (day 0) after which UVb exposure was discontinued for 83 days and blood was collected. Blood plasma was analysed for concentrations of total Ca, total P, ionized Ca, uric acid, 25(OH)D(3) and 1,25(OH)(2)D(3). There was no significant change in plasma 25(OH)D(3) and 1,25(OH)(2)D(3) concentrations during the study. While total Ca and P in whole blood was found to significantly decrease over time (P <0.0088 and 0.0016, respectively), values were within the reference range. Plasma ionized Ca tended (P = 0.0525) to decrease during the study. Adult female bearded dragons, previously exposed to UVb, are able to maintain blood vitamin D metabolite concentrations when UVb exposure is discontinued for a period of up to 83 days.

Er moet voor een veredelaar een grote variatie aan plantmateriaal aanwezig zijn om uit te kunnen putten zodat onze gewassen, die vaak bestaan uit monoculturen, voor de toekomst veiliggesteld worden. Het vinden van die variatie is het werk van seed hunters of zadenverzamelaars. Eén van die seed hunters is de Wageningse onderzoeker Chris Kik, hoofdcurator van het Centrum voor Genetische Bronnen in Nederland (CGN) in Wageningen.

A European project named EURALLIVEG (Vegetative Allium, Europe’s Core Collection, safe & sound) was performed under Council Regulation EC 870/2004 from 2007 until 2011. It was coordinated by IPK. The main focus of the project was the development of a European integrated Allium Core collection provided by national collections of Germany, Czech Republic, Poland, Italy, France, and Nordic countries. This collection was designed as a part of the European Genebank Integrated System (AEGIS) of the European Cooperative Program for Plant Genetic Resources (ECPGR). The project consists of five work packages: documentation, molecular screening, cryopreservation, virus elimination, and coordination. Main aim was identification of a core collection of the 200 most important garlic accessions. This collection was cryopreserved using vitrification, which is the most economic way for long term storage. A Cryobanks Network was organized by three project partners. This system ensures safe storage of material by adopting a safety duplicate strategy. The documentation of the collection used passport and characterization data, pictures and other information. In addition genetic fingerprinting with AFLP markers was conducted. In the project, the garlic accessions were introduced into meristem culture for virus elimination. Of the viruses present in garlic, Onion Yellow Dwarf (OYDV) and Leek Yellow Stripe (LYSV) Viruses are most harmful. Therefore, because of the impossibility to do all treatments and tests on all germplasm, it was decided to test the major part of the collection on OYDV and LYSV only. However, a specific part with higher priority (backbone subset) was examined for five viruses. Virus detection used ELISA testing.
