    In March 2020, following the annual International Committee on Taxonomy of Viruses (ICTV) ratification vote on newly proposed taxa, the phylum Negarnaviricota was amended and emended. At the genus rank, 20 new genera were added, two were deleted, one was moved, and three were renamed. At the species rank, 160 species were added, four were deleted, ten were moved and renamed, and 30 species were renamed. This article presents the updated taxonomy of Negarnaviricota as now accepted by the ICTV.

    Salmonella enterica serovar Paratyphi B variant Java sequence type 28 is prevalent in poultry and poultry meat. We investigated the evolutionary relatedness between sequence type 28 strains from Europe and Latin America using time-resolved phylogeny and principal component analysis. We sequenced isolates from Colombia, Guatemala, Costa Rica, and the Netherlands and complemented them with publicly available genomes from Europe, Africa, and the Middle East. Phylogenetic time trees and effective population sizes (Ne) showed separate clustering of strains from Latin America and Europe. The separation is estimated to have occurred during the 1980s. Ne of strains increased sharply in Europe around 1995 and in Latin America around 2005. Principal component analysis on noncore genes showed a clear distinction between strains from Europe and Latin America, whereas the plasmid gene content was similar. Regardless of the evolutionary separation, similar features of resistance to β-lactams and quinolones/fluoroquinolones indicated parallel evolution of antimicrobial resistance in both regions

    Molecular networking has become a key method to visualize and annotate the chemical space in non-targeted mass spectrometry data. We present feature-based molecular networking (FBMN) as an analysis method in the Global Natural Products Social Molecular Networking (GNPS) infrastructure that builds on chromatographic feature detection and alignment tools. FBMN enables quantitative analysis and resolution of isomers, including from ion mobility spectrometry.

    Black soldier fly (BSF) larvae, Hermetia illucens L. (Diptera: Stratiomyidae), bio-convert organic side streams into high-quality biomass, the composition of which largely depends on the side stream used. In the present study, BSF larvae were reared on feed substrates composed of dried brewers’ spent grains, each supplemented with either water, waste brewer’s yeast, or a mixture of waste brewer’s yeast and cane molasses to obtain 12 different substrates: barley/water, barley/yeast, barley/yeast/molasses, malted barley/water, malted barley/yeast, malted barley/yeast/molasses, malted corn/water, malted corn/yeast, malted corn/yeast/molasses, sorghum-barley/water, sorghum-barley/yeast, and sorghum-barley/yeast/molasses. The crude protein, fat, ash, and mineral contents of the BSF larvae fed each feed substrate were quantified by chemical analyses. The effect of substrate, supplementation, and their interaction on crude protein, fat, and ash contents of BSF larval body composition was significant. Calcium, phosphorus, and potassium were the most abundant macrominerals in the larvae and their concentrations differed significantly among substrates. These findings provide important information to support the use of BSF larval meal as potential new source of nutrient-rich and sustainable animal feed ingredients to substitute expensive and scarce protein sources such as fishmeal and soya bean meal.

    Nest attentiveness drives nest predation in arctic sandpipers

    Most birds incubate their eggs to allow embryo development. This behaviour limits the ability of adults to perform other activities. Hence, incubating adults trade off incubation and nest protection with foraging to meet their own needs. Parents can either cooperate to sustain this tradeoff or incubate alone. The main cause of reproductive failure at this reproductive stage is predation and adults reduce this risk by keeping the nest location secret. Arctic sandpipers are interesting biological models to investigate parental care evolution as they may use several parental care strategies. The three main incubation strategies include both parents sharing incubation duties (‘biparental’), one parent incubating alone (‘uniparental’), or a flexible strategy with both uniparental and biparental incubation within a population (‘mixed’). By monitoring the incubation behaviour in 714 nests of seven sandpiper species across 12 arctic sites, we studied the relationship between incubation strategy and nest predation. First, we described how the frequency of incubation recesses (NR), their mean duration (MDR), and the daily total duration of recesses (TDR) vary among strategies. Then, we examined how the relationship between the daily predation rate and these components of incubation behaviour varies across strategies using two complementary survival analysis. For uniparental and biparental species, the daily predation rate increased with the daily total duration of recesses and with the mean duration of recesses. In contrast, daily predation rate increased with the daily number of recesses for biparental species only. These patterns may be attributed to two independent mechanisms: cryptic incubating adults are more difficult to locate than unattended nests and adults departing the nest or feeding close to the nest can draw predators’ attention. Our results demonstrate that incubation behaviour as mediated by incubation strategy has important consequences for sandpipers’ reproductive success.

    Potential of pan-european seasonal hydrometeorological drought forecasts obtained from a multihazard early warning system

    Drought early warning systems (DEWS) have been developed in several countries in response to high socioeconomic losses caused by droughts. In Europe, the European Drought Observatory (EDO) monitors the ongoing drought and forecasts soil moisture anomalies up to 7 days ahead and meteorological drought up to 3 months ahead. However, end users managing water resources often require hydrological drought warning several months in advance. To answer this challenge, a seasonal pan-European DEWS has been developed and has been running in a preoperational mode since mid-2018 under the EU-funded Enhancing Emergency Management and Response to Extreme Weather and Climate Events (ANYWHERE) project. The ANYWHERE DEWS (AD-EWS) is different than other operational DEWS in the sense that the AD-EWS provides a wide range of seasonal hydrometeorological drought forecasting products in addition to meteorological drought, that is, a broad suite of drought indices that covers all water cycle components (drought in precipitation, soil moisture, runoff, discharge, and groundwater). The ability of the AD-EWS to provide seasonal drought predictions in high spatial resolution (5 km × 5 km) and its diverse products mark the AD-EWS as a preoperational drought forecasting system that can serve a broad range of different users' needs in Europe. This paper introduces the AD-EWS and shows some examples of different drought forecasting products, the drought forecast score, and some examples of a user-driven assessment of forecast trust levels.

    This paper reviews development research and policies on freshwater fish in South and Southeast Asia. We conduct a systematic review of academic literature from three major science-based policy institutions to analyze development research and policies that have accompanied the ongoing transition from freshwater capture fisheries to aquaculture in the region.
    Using a ‘food fish system’ framework allows for the identification and systematic comparison of assumptions underpinning dominant development policies. We analyze the interrelations between the production, provisioning, and consumption of wild and farmed fish and demonstrate a shift toward food fish systems thinking in the sampled literature. We discuss gaps and weaknesses in the literature, as identified through the application of the food fish systems framework and present an agenda for future research aimed at securing the potential of fish as food.

    Against a backdrop of accelerating digital innovation in nature conservation and environmental management, a real-world experiment was conducted with the research aims of assessing: 1) the effects of introducing a digital data-entry platform on volunteer data submission; and 2) the extent to which coordinators influence digital platform use by their volunteers. We focussed on a large-scale volunteer-based initiative aimed at eradicating the non-native American mink (Neovison vison) from northern Scotland. This geographically dispersed conservation initiative adopted a digital platform that allowed volunteers to submit records to a central database. We found that the platform had a direct and positive effect on volunteer data submission behaviour, increasing both the number and frequency of submissions. However, our analysis revealed striking differences in coordinator engagement with the platform, which in turn influenced the engagement of volunteers with this centrally introduced digital innovation. As a consequence, the intended organisation-wide rolling out of a digital platform translated into a diversely-implemented innovation, limiting the efficacy of the tool and revealing key challenges for digital innovation in geographically-dispersed conservation initiatives.

    Determination of spray drift and buffer zones in 3D crops using the ISO standard and new LiDAR methodologies

    Spray drift generated in the application of plant protection products in tree crops (3D crops) is a major source of environmental contamination, with repercussions for human health and the environment. Spray drift contamination acquires greater relevance in the EU Southern Zone due to the crops structure and the weather conditions. Hence, there is a need to evaluate spray drift when treating the most representative 3D crops in this area. For this purpose, 4 spray drift tests, measuring airborne and sedimenting spray drift in accordance with ISO 22866:2005, were carried out for 4 different crops (peach, citrus, apple and grape) in orchards of the EU Southern Zone, using an air-blast sprayer equipped with standard (STN) and spray drift reduction (DRN) nozzle types. A further 3 tests were carried out to test a new methodology for the evaluation of spray drift in real field conditions using a LiDAR system, in which the spray drift generated by different sprayer and nozzle types was contrasted. The airborne spray drift potential reduction (DPRV) values, obtained following the ISO 22866:2005, were higher than those for sedimenting spray drift potential reduction (DPRH) (63.82%–94.42% vs. 39.75%–69.28%, respectively). For each crop and nozzle type combination, a sedimenting spray drift model was also developed and used to determine buffer zone width. The highest buffer width reduction (STN vs DRN) was obtained in peach (˃75%), while in grape, citrus and apple only 50% was reached. These results can be used as the starting point to determine buffer zone width in the countries of the EU Southern Zone depending on different environmental threshold values. Tests carried out using LiDAR system demonstrated high capacity and efficiency of this system and this newly defined methodology, allowing sprayer and nozzle types in real field conditions to be differentiated and classified.

    Characterization of heavy metal toxicity in some plants and microorganisms—A preliminary approach for environmental bioremediation

    In situ bioremediation processes are important for control of pollution and clean-up of contaminated sites. The study and implementation of such processes can be designed through investigations on natural mechanisms of absorption, biotransformation, bioaccumulation and toxicity of pollutants in plants and microorganisms. Here, the phytotoxic effects of Cr(VI) and Cd(II) on seed germination and plant growth of Lepidium sativum have been examined at various concentrations (30−300 mg/L) in single ion solutions. The studies also addressed the ecotoxicity of metal ions on Azotobacter chroococcum and Pichia sp. isolated from soil. Microbial growth was estimated by weighing the dry biomass and determining the enzymatic activities of dehydrogenase and catalase. The results showed that Cr(VI) and Cd(II) can inhibit L. sativum seed germination and root development, depending on the metal ion and its concentration. The phytotoxic effect of heavy metals was also confirmed by the reduced amounts of dried biomass. Toxicity assays demonstrated the adverse effect of Cr(VI) and Cd(II) on growth of Azotobacter sp. and Pichia sp., manifested by a biomass decrease of more than 50 % at heavy metal concentrations of 150−300 mg/L. The results confirmed close links between phytotoxicity of metals and their bioavailability for phytoextraction. Studies on the bioremediation potential of soils contaminated with Cr(VI) and Cd(II) using microbial strains focusing on Azotobacter sp. and Pichia sp. showed that the microbes can only tolerate heavy metal stress at low concentrations. These investigations on plants and microorganisms revealed their ability to withstand metal toxicity and develop tolerance to heavy metals.

    Back to the future: rethinking socioecological systems underlying high nature value farmlands

    Farmlands are currently among the dominant uses of the land. When managed under low-input farming systems, farmlands are associated with diverse cultural and natural heritages around the world. Known in Europe as high nature value (HNV) farmlands, these agricultural landscapes and their associated farming systems evolved as tightly coupled socioecological systems, and are essential to biodiversity conservation and the delivery of ecosystem services to society. However, HNV farmlands are vulnerable to socioeconomic changes that lead to either agricultural intensification or land abandonment. We present a range of plausible future scenarios for HNV farmlands, and discuss the related management options and expected socioecological outcomes for each scenario. We then provide recommendations for policy, practice, and research on how to best ensure the socioecological viability of HNV farming systems in the future.

    In our daily lives, we consume foods that have been transported, stored, prepared, cooked, or otherwise processed by ourselves or others. Food storage and preparation have drastic effects on the chemical composition of foods. Untargeted mass spectrometry analysis of food samples has the potential to increase our chemical understanding of these processes by detecting a broad spectrum of chemicals. We performed a time-based analysis of the chemical changes in foods during common preparations, such as fermentation, brewing, and ripening, using untargeted mass spectrometry and molecular networking. The data analysis workflow presented implements an approach to study changes in food chemistry that can reveal global alterations in chemical profiles, identify changes in abundance, as well as identify specific chemicals and their transformation products. The data generated in this study are publicly available, enabling the replication and re-analysis of these data in isolation, and serve as a baseline dataset for future investigations.

    Xenarthrans—anteaters, sloths, and armadillos—have essential functions for ecosystem maintenance, such as insect control and nutrient cycling, playing key roles as ecosystem engineers. Because of habitat loss and fragmentation, hunting pressure, and conflicts with domestic dogs, these species have been threatened locally, regionally, or even across their full distribution ranges. The Neotropics harbor 21 species of armadillos, 10 anteaters, and 6 sloths. Our data set includes the families Chlamyphoridae (13), Dasypodidae (7), Myrmecophagidae (3), Bradypodidae (4), and Megalonychidae (2). We have no occurrence data on Dasypus pilosus (Dasypodidae). Regarding Cyclopedidae, until recently, only one species was recognized, but new genetic studies have revealed that the group is represented by seven species. In this data paper, we compiled a total of 42,528 records of 31 species, represented by occurrence and quantitative data, totaling 24,847 unique georeferenced records. The geographic range is from the southern United States, Mexico, and Caribbean countries at the northern portion of the Neotropics, to the austral distribution in Argentina, Paraguay, Chile, and Uruguay. Regarding anteaters, Myrmecophaga tridactyla has the most records (n = 5,941), and Cyclopes sp. have the fewest (n = 240). The armadillo species with the most data is Dasypus novemcinctus (n = 11,588), and the fewest data are recorded for Calyptophractus retusus (n = 33). With regard to sloth species, Bradypus variegatus has the most records (n = 962), and Bradypus pygmaeus has the fewest (n = 12). Our main objective with Neotropical Xenarthrans is to make occurrence and quantitative data available to facilitate more ecological research, particularly if we integrate the xenarthran data with other data sets of Neotropical Series that will become available very soon (i.e., Neotropical Carnivores, Neotropical Invasive Mammals, and Neotropical Hunters and Dogs). Therefore, studies on trophic cascades, hunting pressure, habitat loss, fragmentation effects, species invasion, and climate change effects will be possible with the Neotropical Xenarthrans data set.     This report presents the European Weed Vegetation Database, a new database of vegetation plots documenting short-lived vegetation of arable and ruderal habitats from Europe and Macaronesia. The database comprises the
    phytosociological classes Papaveretea rhoeadis, Sisymbrietea, Chenopodietea and Digitario sanguinalis-Eragrostietea minoris. It is a gap-focused database containing mainly plots of this vegetation from the areas not yet represented in the European Vegetation Archive (EVA), to facilitate its accessibility for researchers to answer various questions. As of the end of 2018, it contained 24,734 plots, predominantly from Southern Europe. The data can be used for phytosociological studies, various kinds of interdisciplinary research as well as for studies for agronomy, nature management and biodiversity conservation.

    Mosquitoes are vectors of arboviruses affecting animal and human health. Arboviruses circulate primarily within an enzootic cycle and recurrent spillovers contribute to the emergence of human-adapted viruses able to initiate an urban cycle involving anthropophilic mosquitoes. The increasing volume of travel and trade offers multiple opportunities for arbovirus introduction in new regions. This scenario has been exemplified recently with the Zika pandemic. To incriminate a mosquito as vector of a pathogen, several criteria are required such as the detection of natural infections in mosquitoes. In this study, we used a high-throughput chip based on the BioMark™ Dynamic arrays system capable of detecting 64 arboviruses in a single experiment. A total of 17,958 mosquitoes collected in Zika-endemic/epidemic countries (Brazil, French Guiana, Guadeloupe, Suriname, Senegal, and Cambodia) were analyzed. Here we show that this new tool can detect endemic and epidemic viruses in different mosquito species in an epidemic context. Thus, this fast and low-cost method can be suggested as a novel epidemiological surveillance tool to identify circulating arboviruses.

    There is a growing acknowledgement in the scientific community of the importance of making experimental data machine findable, accessible, interoperable, and reusable (FAIR). Recognizing that high quality metadata are essential to make datasets FAIR, members of the GO FAIR Initiative and the Research Data Alliance (RDA) have initiated a series of workshops to encourage the creation of Metadata for Machines (M4M), enabling any self-identified stakeholder to define and promote the reuse of standardized, comprehensive machine-actionable metadata. The funders of scientific research recognize that they have an important role to play in ensuring that experimental results are FAIR, and that high quality metadata and careful planning for FAIR data stewardship are central to these goals. We describe the outcome of a recent M4M workshop that has led to a pilot programme involving two national science funders, the Health Research Board of Ireland (HRB) and the Netherlands Organisation for Health Research and Development (ZonMW). These funding organizations will explore new technologies to define at the time that a request for proposals is issued the minimal set of machine-actionable metadata that they would like investigators to use to annotate their datasets, to enable investigators to create such metadata to help make their data FAIR, and to develop data-stewardship plans that ensure that experimental data will be managed appropriately abiding by the FAIR principles. The FAIR Funders design envisions a data-management workflow having seven essential stages, where solution providers are openly invited to participate. The initial pilot programme will launch using existing computer-based tools of those who attended the M4M Workshop.

    Archaeological evidence indicates that pig domestication had begun by ∼10,500 y before the present (BP) in the Near East, and mitochondrial DNA (mtDNA) suggests that pigs arrived in Europe alongside farmers ∼8,500 y BP. A few thousand years after the introduction of Near Eastern pigs into Europe, however, their characteristic mtDNA signature disappeared and was replaced by haplotypes associated with European wild boars. This turnover could be accounted for by substantial gene flow from local European wild boars, although it is also possible that European wild boars were domesticated independently without any genetic contribution from the Near East. To test these hypotheses, we obtained mtDNA sequences from 2,099 modern and ancient pig samples and 63 nuclear ancient genomes from Near Eastern and European pigs. Our analyses revealed that European domestic pigs dating from 7,100 to 6,000 y BP possessed both Near Eastern and European nuclear ancestry, while later pigs possessed no more than 4% Near Eastern ancestry, indicating that gene flow from European wild boars resulted in a near-complete disappearance of Near East ancestry. In addition, we demonstrate that a variant at a locus encoding black coat color likely originated in the Near East and persisted in European pigs. Altogether, our results indicate that while pigs were not independently domesticated in Europe, the vast majority of human-mediated selection over the past 5,000 y focused on the genomic fraction derived from the European wild boars, and not on the fraction that was selected by early Neolithic farmers over the first 2,500 y of the domestication process.
