Genetic basis of falling risk susceptibility in the UK Biobank Study

Both extrinsic and intrinsic factors predispose older people to fall. We performed a genome-wide association analysis to investigate how much of an individual’s fall susceptibility can be attributed to genetics in 89,076 cases and 362,103 controls from the UK Biobank Study. The analysis revealed a small, but significant SNP-based heritability (2.7%) and identified three novel fall-associated loci (Pcombined ≤ 5 × 10−8). Polygenic risk scores in two independent settings showed patterns of polygenic inheritance. Risk of falling had positive genetic correlations with fractures, identifying for the first time a pathway independent of bone mineral density. There were also positive genetic correlations with insomnia, neuroticism, depressive symptoms, and different medications. Negative genetic correlations were identified with muscle strength, intelligence and subjective well-being. Brain, and in particular cerebellum tissue, showed the highest gene expression enrichment for fall-associated variants. Overall, despite the highly heterogenic nature underlying fall risk, a proportion of the susceptibility can be attributed to genetics.
Haplotype-resolved genome analyses of a heterozygous diploid potato

Potato (Solanum tuberosum L.) is the most important tuber crop worldwide. Efforts are underway to transform the crop from a clonally propagated tetraploid into a seed-propagated, inbred-line-based hybrid, but this process requires a better understanding of potato genome. Here, we report the 1.67-Gb haplotype-resolved assembly of a diploid potato, RH89-039-16, using a combination of multiple sequencing strategies, including circular consensus sequencing. Comparison of the two haplotypes revealed ~2.1% intragenomic diversity, including 22,134 predicted deleterious mutations in 10,642 annotated genes. In 20,583 pairs of allelic genes, 16.6% and 30.8% exhibited differential expression and methylation between alleles, respectively. Deleterious mutations and differentially expressed alleles were dispersed throughout both haplotypes, complicating strategies to eradicate deleterious alleles or stack beneficial alleles via meiotic recombination. This study offers a holistic view of the genome organization of a clonally propagated diploid species and provides insights into technological evolution in resolving complex genomes.
Phylogenomic analysis sheds light on the evolutionary pathways towards acoustic communication in Orthoptera

Acoustic communication is enabled by the evolution of specialised hearing and sound producing organs. In this study, we performed a large-scale macroevolutionary study to understand how both hearing and sound production evolved and affected diversification in the insect order Orthoptera, which includes many familiar singing insects, such as crickets, katydids, and grasshoppers. Using phylogenomic data, we firmly establish phylogenetic relationships among the major lineages and divergence time estimates within Orthoptera, as well as the lineage-specific and dynamic patterns of evolution for hearing and sound producing organs. In the suborder Ensifera, we infer that forewing-based stridulation and tibial tympanal ears co-evolved, but in the suborder Caelifera, abdominal tympanal ears first evolved in a non-sexual context, and later co-opted for sexual signalling when sound producing organs evolved. However, we find little evidence that the evolution of hearing and sound producing organs increased diversification rates in those lineages with known acoustic communication.

In March 2020, following the annual International Committee on Taxonomy of Viruses (ICTV) ratification vote on newly proposed taxa, the phylum Negarnaviricota was amended and emended. At the genus rank, 20 new genera were added, two were deleted, one was moved, and three were renamed. At the species rank, 160 species were added, four were deleted, ten were moved and renamed, and 30 species were renamed. This article presents the updated taxonomy of Negarnaviricota as now accepted by the ICTV.
Characterizing the changes of bovine milk serum proteins after simulated industrial processing

This study investigated the changes and lactose glycosylation of milk serum proteins under simulated industrial processing conditions, including raw milk (R), holder pasteurization (L), high temperature short time pasteurization (H), extended shelf life (E), ultra-high temperature sterilization (U) and spray-drying (S). Through label-free proteomics, 433 proteins were identified in the samples. Several immune-related proteins, such as lactoferrin, complement C3, lactadherin, cystain, and lactoperoxidase, decreased in abundance after severe thermal treatments, while the abundance of caseins increased. No immunoglobulins and xanthine oxidase could be detected in milk after E, U or S treatments while 30%–60% of immunoglobulins was retained after pasteurizations. In detail, lactoferrin showed a better retention in H treatment while IgG showed a better retention in L treatment. UPLC-MS results showed that a slight lactose glycosylation occurred to α-LA and β-LG after severe thermal treatments (E, U and S). In addition, the results of LC-MS/MS based proteomics were verified by determining the lactoferrin and IgG content using ELISA. The observations here would update current information on the changes of milk proteins during traditional thermal processing and help to optimize current dairy processing.
Pantothenic acid requirement of male White Pekin ducks from hatch to 21 days of age

An experiment was conducted to determine the effects of dietary pantothenic acid levels on growth performance, carcass traits, and pantothenic acid status of male White Pekin ducks from hatch to 21 days of age, and to evaluate the requirement of this B-vitamin for starter ducks. Different levels pantothenic acid (0, 2, 4, 6, 8, 10, and 20 mg/kg) were supplemented to corn-soy isolate protein basal diet to produce 7 dietary treatments with different analyzed total pantothenic acid levels (4.65, 6.80, 8.39, 9.98, 12.04, 13.70, and 22.50 mg/kg). A total of 448 one-day-old male White Pekin ducks were allotted to 7 dietary treatments with 8 replicate pens of 8 birds per pen. At 21 days of age, body weight, average daily weight gain (ADG), average daily feed intake (ADFI), gain to feed ratio (G/F), liver pantothenic acid content, as well as percentage yield of breast meat, leg meat, and abdominal fat were examined. The growth depression, exudate on eyelids, dermatosis, poor feathering, and 100 % of mortality were observed in the ducks fed the basal diet without pantothenic acid supplementation, and these adverse effects were ameliorated by pantothenic acid supplementation. The starter ducks on the diet containing 6.80 mg/kg of pantothenic acid had a lower parameter profile of body weight, ADG, ADFI, G/F, breast meat yield, abdominal fat yield, and liver pantothenic acid content compared to the birds fed the diets with higher levels of pantothenic acid (P < 0.05). And these criteria showed a linear or quadratic response to increasing dietary pantothenic acid levels (P < 0.05). The pantothenic acid requirements (based on dietary total pantothenic acid) of starter male White Pekin ducks for body weight, ADG, ADFI, G/F, and liver pantothenic acid content were 8.95, 8.95, 8.59, 9.56, and 10.22 mg/kg based on broken-line regression, while were 10.04, 10.05, 9.18, 11.01, and 11.24 mg/kg based on quadratic broken-line regression, respectively.

Pectin, a major polysaccharide found in the cell walls of higher plants, plays major roles in determining the physical and nutritional properties of fruit- and vegetable-based products. An in-depth understanding of the effects of processing operations on pectin structure and functionality is critical for designing better products. This review, therefore, focuses on the progress made in understanding the effects of processing on pectin structure, further on pectin functionality, consequently on product properties. The effects of processing on pectin structure are highly dependent on the processing conditions. Targeted control of pectin structure by applying various processing operations could enhance textural, rheological, nutritional properties and cloud stability of products. While it seems that optimizing product quality in terms of physical properties is counteracted by optimizing the nutritional properties. Therefore, understanding plant component biosynthesis mechanisms and processing mechanisms could be a major challenge to balance among the quality indicators of processed products.
Decomposition of leaf litter mixtures across biomes : The role of litter identity, diversity and soil fauna

At broad spatial scales, the factors regulating litter decomposition remain ambiguous, with the understanding of these factors largely based on studies investigating site-specific single litter species, whereas studies using multi litter species mixtures across sites are rare. We exposed in microcosms containing single species and all possible mixtures of four leaf litter species differing widely in initial chemical and physical characteristics from a temperate forest to the climatic conditions of four different forests across the Northern Hemisphere for 1 year. Calcium, magnesium and condensed tannins predicted litter mass loss of single litter species and mixtures across forest types and biomes, regardless of species richness and microarthropod presence. However, relative mixture effects differed among forest types and varied with the access to the litter by microarthropods. Access to the microcosms by microarthropods modified the decomposition of individual litter species within mixtures, which differed among forest types independent of litter species richness and composition of litter mixtures. However, soil microarthropods generally only little affected litter decomposition. Synthesis. We conclude that litter identity is the dominant driver of decomposition across different forest types and the non-additive litter mixture effects vary among biomes despite identical leaf litter chemistry. These results suggest that across large spatial scales the environmental context of decomposing litter mixtures, including microarthropod communities, determine the decomposition of litter mixtures besides strong litter trait-based effects.
Modelling urban meteorology with increasing refinements for the complex morphology of a typical Chinese city (Xi'an)

Urban areas are vulnerable to intensive heatwave periods. In order to understand heat stress in cities, the single-layer urban canopy model (SLUCM) coupled with the weather research and forecasting model (WRF) have been widely used to quantify and forecast the urban climate. However, the model performance in WRF/SLUCM is limited by the coarse classification of urban canopy parameters (UCPs), and further improvements may require great effort. Therefore, this study was a new attempt at organizing the gridded UCPs in the ‘National Urban Database and Access Portal Tool (NUDAPT) approach’ and exploring its application in the WRF/SLUCM model in four simulations with contrasting UCP configurations. The model performances were evaluated for a heatwave period in 2018 in the typical Chinese city of Xi'an, using a near-surface observational network consisting of 39 meteorological stations in various urban spatial categories. We found that the increased accuracy in UCPs brought about gradual and overall improvements in the urban heat island effect (UHI) and air temperature (Ta), and had relatively slight effects on absolute humidity (ρν) and wind speed (WP). Furthermore, the station-to-station bias analyses indicated that optimization efficiency varied among urban spatial categories. Areas with an open form or areas densely covered with vegetation showed constant sensitivity to the increasing refinements of UCPs. Input of the gridded and multi-dimensional descriptions of urban canyon geometry contributed to more accurate results in dense urban areas and areas with mixed and inhomogeneous morphology.
Acute porcine epidemic diarrhea virus infection reshapes the intestinal microbiota

Intestinal microbiota - Pathogenicity - Porcine epidemic diarrhea virus
The intestinal microbiota is crucial to intestinal homeostasis. Porcine epidemic diarrhea virus (PEDV) is high pathogenic to intestines, causing diarrhea, even death in piglets. To investigate the detailed relationship between PEDV infection and intestinal microbiota, the composition and distribution of intestinal microbiota from pigs were first analyzed using 16S rRNA sequencing technology. The results demonstrated that the composition and distribution of microbes in different intestinal segments were quite similar between 1-week-old and 2-week-old piglets but different from 4-week-old (weaned) piglets. Then piglets at different ages were inoculated with PEDV. The results showed that the 1-week-old piglets exhibited the most severe pathogenicity comparing to the other age groups. Further investigations indicated that Lactobacillus, Escherichia coli, and Lactococcus in the intestinal microbiota of piglets were significantly changed by PEDV infection. These results strengthen our understanding of viruses influencing intestinal microbes and remind us of the potential association between PEDV and intestinal microbes.

The FLUXNET2015 dataset provides ecosystem-scale data on CO2, water, and energy exchange between the biosphere and the atmosphere, and other meteorological and biological measurements, from 212 sites around the globe (over 1500 site-years, up to and including year 2014). These sites, independently managed and operated, voluntarily contributed their data to create global datasets. Data were quality controlled and processed using uniform methods, to improve consistency and intercomparability across sites. The dataset is already being used in a number of applications, including ecophysiology studies, remote sensing studies, and development of ecosystem and Earth system models. FLUXNET2015 includes derived-data products, such as gap-filled time series, ecosystem respiration and photosynthetic uptake estimates, estimation of uncertainties, and metadata about the measurements, presented for the first time in this paper. In addition, 206 of these sites are for the first time distributed under a Creative Commons (CC-BY 4.0) license. This paper details this enhanced dataset and the processing methods, now made available as open-source codes, making the dataset more accessible, transparent, and reproducible.
Examining Health of Wetlands with Multiple Ecosystem Services as Targets in China’s Coastal Regions

Coastal zones are key interconnectors of terrestrial and marine ecosystems. Due to the degradation and fragmentation of coastal wetlands, there is an urgent need to develop assessment methodology to compare the health of wetland ecosystems at different spatial scales. This will help efficiently develop and implement protections using easy-to-access ecosystem health data. This study aims to understand the spatial distribution of coastal and inland wetland health for China’s coastal regions. A Wetland Health Index (WHI) was developed to provide a basis for policy and decision making. Four utilization models—Long Term Model, Open Model, Nature Reserve Model, and Protected and Economic Model—were defined in the context of China’s coastal regions to specifically examine wetland health. Results show that the average WHI score was 63.6 with the range of 44.8–84.3 for 35 National Nature Reserves (NNRs), and the southern NNRs generally performed better than the northern NNRs. The wetlands in the southern provinces/municipalities are relatively healthier than their northern counterparts. The competent authority has slight influence on WHI scores but duration of conservation establishment does not show a clear correlation. With increasing economic activity, the differences in health conditions (WHI scores) of China’s coastal regions also increase. Gross Domestic Product (GDP) or economic intensification does not relate to WHI scores. Appropriate trade-offs between wetland management and economic development could contribute to improve health conditions, conservation and utilization of coastal and inland wetlands.
Bulk and interfacial properties of milk fat emulsions stabilized by whey protein isolate and whey protein aggregates

Whey protein is widely used in the food industry as an emulsion stabilizer because of its outstanding emulsifying ability. Recent studies have shown that heat-induced whey protein aggregates may also have potential to stabilize emulsions. The interfacial behavior of whey protein and whey protein aggregates adsorbed at the milk fat-water interface has not been well investigated, especially not in the nonlinear regime, which is highly relevant for the preparation of products such as recombined dairy cream. In this study, the interfacial properties of milk fat-water interfaces stabilized by whey protein isolate (WPI) and whey protein aggregates (WPA) at different bulk concentrations (0.1 wt% - 4.0 wt%) were studied by Large Amplitude Oscillatory Dilatation (LAOD). Lissajous plots were used to analyse the nonlinear response of the interfaces as a function of strain amplitude and frequency. The elastic modulus was quantified based on the tangent modulus at zero instantaneous strain in expansion and in compression. Bulk stability of creams stabilized with the mentioned proteins was studied by determining creaming rate, droplet size distribution, ζ-potential and viscosity of the continuous phase. At low concentrations (<2.0 wt%), WPI-stabilized cream had smaller oil droplets than WPA-stabilized cream, indicating that at these concentrations WPI had better emulsifying ability. For concentrations higher than 2.0 wt%, WPA was a better emulsifier in terms of creaming stability because of the higher viscosity of the continuous phase of the emulsions. Both WPI and WPA could prevent coalescence equally well if the concentration was higher than 0.5 wt%. LAOD measurements showed that at a protein concentration of 0.1 wt%, there was little difference between WPI- and WPA-stabilized interfaces. At 4.0 wt%, WPI showed abrupt intra-cycle yielding followed by a predominantly viscous behavior at large expansion. The WPA interfacial layer had a larger maximum linear strain, and showed a more gradual softening in expansion and mild strain hardening in compression. We hypothesize that WPI formed denser and more brittle (quasi-) 2d structures at the interface, while the interfaces formed by WPA might have a thicker and more stretchable 3d structure. The WPA-stabilized emulsion was less resistant to coalescence upon drastic stirring, which can be explained with its different large deformation behavior, and is relevant for applications where the cream is subjected to large deformations (whipping or stirring).

Question: Bivariate relationships among functional traits reflect how plants adjust to environments through the allocation of limiting resources. Bivariate relationships are well studied across species, but whether the nature of these trait relationships changes across organizational levels (individual, species, community), and whether processes driving these relationships vary across these levels, is seldom explored. Location: The tropical cloud forests of the Bawangling Nature Reserve, Jianfengling Nature Reserve and Limushan Nature Reserve on Hainan Island, Southern China. Methods: We measured leaf mass per area (LMA), plant height (H) and wood density (WD) for 4,748 individual trees, 174 species and 48 communities in three tropical cloud forests, and recorded five soil characteristics that are important for plant growth. We evaluated bivariate relationships between these traits across the three organizational levels, and assessed the effects of soil conditions on these trait relationships. Results: LMA versus H, WD versus H, and LMA versus WD were all positively and disproportionately related, suggesting differential carbon investment between leaves and stem, as well as between stem height and stem density. The slopes of these relationships did not differ significantly across the three levels, suggesting a similar allocation strategy operating at different hierarchical levels. Soil phosphorus had a significant effect on the scaling exponents across all three organizational levels, indicating that phosphorus limitation in cloud forests is a principal driver of resource allocation patterns in trees. conclusions: We conclude that tropical cloud forest trees have relatively consistent scaling relationships between three primary functional traits across the individual, species, and community levels. The coordinated resource allocation strategies in plants are most likely driven by the prevailing environmental constraints.

BACKGROUND: The efficient utilization of fiber-rich co-products is important for optimizing feed resource utilization and animal health. This study was conducted to evaluate the fermentation characteristics of fiber-rich co-products, which had equal quantities of total dietary fiber (TDF), at different time points using batch in vitro methods. It considered their gas production, short-chain fatty acid (SCFA) production, and microbial composition. RESULTS: The fermentation of wheat bran (WB) and oat bran (OB) showed higher and faster (P < 0.05) gas and SCFA production than corn bran (CB), sugar beet pulp (SBP), and soybean hulls (SH). The α-diversity was higher in the CB, SBP, and SH groups than in the WB and OB groups (P < 0.05). At the phylum level, OB and WB fermentation showed lower (P < 0.05) relative abundance of Actinobacteria than the CB, SBP, and SH groups. At the genus level, OB and WB fermentation increased the Enterococcus population in comparison with the CB, SBP, and SH groups, whereas CB and SBP fermentation improved the relative abundance of the Christensenellaceae R-7 group more than the WB, OB, and SH groups (P < 0.05). CONCLUSION: Overall, WB and OB were rapidly fermented by fecal microbiota, in contrast with SBP, SH, and CB. Fermentation of different fiber-rich co-products with an equal TDF content gives different responses in terms of microbial composition and SCFA production due to variations in their physicochemical properties and molecular structure.

High blood cholesterol is typically considered a feature of wealthy western countries1,2. However, dietary and behavioural determinants of blood cholesterol are changing rapidly throughout the world3 and countries are using lipid-lowering medications at varying rates. These changes can have distinct effects on the levels of high-density lipoprotein (HDL) cholesterol and non-HDL cholesterol, which have different effects on human health4,5. However, the trends of HDL and non-HDL cholesterol levels over time have not been previously reported in a global analysis. Here we pooled 1,127 population-based studies that measured blood lipids in 102.6 million individuals aged 18 years and older to estimate trends from 1980 to 2018 in mean total, non-HDL and HDL cholesterol levels for 200 countries. Globally, there was little change in total or non-HDL cholesterol from 1980 to 2018. This was a net effect of increases in low- and middle-income countries, especially in east and southeast Asia, and decreases in high-income western countries, especially those in northwestern Europe, and in central and eastern Europe. As a result, countries with the highest level of non-HDL cholesterol—which is a marker of cardiovascular risk—changed from those in western Europe such as Belgium, Finland, Greenland, Iceland, Norway, Sweden, Switzerland and Malta in 1980 to those in Asia and the Pacific, such as Tokelau, Malaysia, The Philippines and Thailand. In 2017, high non-HDL cholesterol was responsible for an estimated 3.9 million (95% credible interval 3.7 million–4.2 million) worldwide deaths, half of which occurred in east, southeast and south Asia. The global repositioning of lipid-related risk, with non-optimal cholesterol shifting from a distinct feature of high-income countries in northwestern Europe, north America and Australasia to one that affects countries in east and southeast Asia and Oceania should motivate the use of population-based policies and personal interventions to improve nutrition and enhance access to treatment throughout the world.

The urban–rural fringe is a dynamic environment where urban expansion limits the provision of landscape services. Economic valuation of these services is proposed to quantify the impact of urbanisation and inform planners of the potential losses that attribute to these land-use changes. However, most evaluation methods remain controversial regarding shortcomings in providing reliable results. This study applies market price, contingent valuation and value transfer methods and compares their performance in assessing the economic impact of land-use changes on the urban–rural fringe of the Amstelland (the Netherlands). Results with these applied methods differ greatly due to their respective advantages in revealing use values or non-use values of landscape services and dependence on land-use change. Thus, results are sensitive to value types, the scarcity of landscape services, scale of the study area, and involved stakeholders. This paper reflects on the strengths and weaknesses of these methods in different planning contexts.

Predicting the consequences of manipulating genotype (G) and agronomic management (M) on agricultural ecosystem performances under future environmental (E) conditions remains a challenge. Crop modelling has the potential to enable society to assess the efficacy of G × M technologies to mitigate and adapt crop production systems to climate change. Despite recent achievements, dedicated research to develop and improve modelling capabilities from gene to global scales is needed to provide guidance on designing G × M adaptation strategies with full consideration of their impacts on both crop productivity and ecosystem sustainability under varying climatic conditions. Opportunities to advance the multiscale crop modelling framework include representing crop genetic traits, interfacing crop models with large-scale models, improving the representation of physiological responses to climate change and management practices, closing data gaps and harnessing multisource data to improve model predictability and enable identification of emergent relationships. A fundamental challenge in multiscale prediction is the balance between process details required to assess the intervention and predictability of the system at the scales feasible to measure the impact. An advanced multiscale crop modelling framework will enable a gene-to-farm design of resilient and sustainable crop production systems under a changing climate at regional-to-global scales.
Prevalence of coeliac disease in Northwest China: heterogeneity across Northern Silk road ethnic populations

Background: Epidemiological data of coeliac disease are lacking from the central Asian region. Aims: To verify the occurrence of coeliac disease amongst four major ethnic groups of Xinjiang Uyghur Autonomus Region, China. Methods: 2277 in-patients with gastrointestinal symptoms (1391 Han, 608 Uyghur, 146 Kazakh and 132 Hui; mean age: 54 ± 12.8 years) were included. Total IgA, anti-deamidated gliadin peptide (DGP)-IgG, and anti-tissue transglutaminase (anti-tTG)-IgA were analysed. All antibody-positive subjects were further tested for endomysial (EMA) antibodies and were HLA genotyped. All subjects with antibody positivity were asked to undergo intestinal biopsy. In addition, a subset of antibody-negative subjects were tested for HLA-DQA1and DQB1. Results: Among the 2277 subjects, 29 subjects were defined as coeliac disease au-toimmune (positive results for anti-tTG IgA and EMA-IgA) (1.27%; 95% confidence interval, 0.81%-1.73%), eight of them underwent biopsy and all showed coeliac dis-ease histology (0.35%; 95% Cl, 0.11%-0.59%). The frequency of coeliac disease au-toimmunity was lowest among the Han (0.79%), followed by the Uyghur (1.81%), the Kazakh (2.05%) and the Hui (3.03%). The frequency of the HLA-DQ2 and/or DQ8 haplotype was highest in the Uyghur (52.1%), followed by the Hui (44.4%), the Kazakh (40.0%) and the Han (39.4%). Besides, a three times higher frequency of coeliac dis-ease autoimmunity was found among rural living subjects with significantly higher wheat consumption compared to urban living subjects (3.16% vs 0.97%, P < 0.01). Conclusions: In Xinjiang, coeliac disease does occur, especially in the rural area. The HLA haplotype and environment play key roles in the development of coeliac disease.
Valuation of Wetland Ecosystem Services in National Nature Reserves in China’s Coastal Zones

Wetlands provide ecosystem services for regional development, and, thus, have considerable economic value. In this study, a combination of evaluation methods was carried out to evaluate the wetland ecosystem services provided by national nature reserves in 11 coastal provinces/municipalities in China. We constructed a literature database containing 808observations (over 170 papers) on field-scale research for wetlands in China’s coastal zones. Using this literature database, as well as land use (LU) data, net primary productivity (NPP), and statistical data, and digital elevation model (DEM) data, we established a valuation framework and database for nine important ecosystem services of the 13 wetland types in the study area. After the large-scale academic literature review, the ordinary kriging offered by Geostatistical Analyst tools was used to interpolate the physical dimensions of the unmeasured locations. The results showed that: 1) the wetland ecosystem services in 35 national nature reserves have a total value of 33.168billion USD/year; 2) the values of wetland ecosystem services revealed considerable spatial variability along China’s coastal zones; and 3) assessments provide additional insights into the trade-offs between different ecosystem services and wetland types. The valuation framework and database established in this study can contribute to the mapping of wetland ecosystem services in coastal zones.
